This will be a complex workflow, but with Photoshop and After Effects, I can do it. My plan is to Photoshop the changes to one frame, then 3D motion track that on top of the problem area. Then I can Rotoscope anything that intersects that area to keep the animation. I would like to see the clip, but I believe I can do what you need.
