My basic approach here would be to take copies of both websites on to my server's test environment, figure out how to transfer the custom post types, then do the transfer on my server's test environment. Once the process was perfected, I would export/import on the production sites. I am assuming that these sites are of a reasonable size. Do you want just the types exported and imported or also the posts of those types themselves?
