SQL Database Settings & Optimization

I run a game server on a dedicated host. The server used to run fine on a previous host until we were forced to move to another hosting company due to DDOS attacks. The game server has been running for about 3 weeks now and it is having problems with stability which I believe stem from the SQL Databases. On the previous host it would run perfect but now it lag spikes sometimes and causes the login /char server to disconnect from the map server. I optimized the database using MySQL tools and the problem got a bit better but it still persists during peak hours. According to [login to view URL] I need to re-adjust some settings on the [login to view URL], well I have tried to do so through SSH and Webmin and it shows that the setting is modified but when I run the tuner again in a few days I get the same out put...not sure if this is causing the lag and disconnections...and I am not sure if I am modifying the right file, but I should be..it's the only one.. Need someone to check if the lag is from the mysql database also to check if I modified the settings properly and If i did, why the mysqltuner output says I haven't..
